Doctor/TARDIS
There she was, minding her own business in the repair yard, when some idiot who had NO IDEA how to fly her and didn't even acknowledge her sentience at first stole her away from Gallifrey. No wonder she refused to go anywhere he wanted for the first few centuries. And yet, after that unpromising beginning, she's become his truest companion. Over time they've bonded, and no matter how much rough treatment he puts her through or how often she lands him in the worst possible situations, they are true to each other. Everyone else may leave the Doctor eventually, by choice or not, but the TARDIS never will.
But of course not all Doctor Who 'ships involve the Doctor. There are a few others I'm very fond of.
Ian Chesterton/Barbara Wright
Even from the beginning, you can see that there's a spark between Ian and Barbara - if there wasn't, he might not have gone along with her 'let's follow our student home!' plan in the first place. Yet it's during their travels in the TARDIS that they really bond and ultimately find true love. Extended canon holds that they got married after returning to their own era, and I refuse to believe that anything else could have happened. Maybe they told everyone at Coal Hill they eloped and went on a very long honeymoon.

Amy Pond/Rory Williams
You know, at the start of the season I'd have said it wasn't a good idea for them to get married. Amy was clearly not entirely committed to the idea - Rory seemed to be something she'd settled for after the Doctor ran off for the second time. Meanwhile, Rory didn't seem to have accepted that a life and peace and quiet in Leadworth was not what Amy's heart longed for. And yet, during the course of less than a season they grew into each other in the most beautiful way. Facing danger together made them see what was really important. Amy finds out that she really does want good old dependable Rory, and he finds out he's got his own brave and adventurous side. In the end, she loved him so much she brought him back from the dead and he loved her so much he guarded the Pandorica for two thousand years. Now they're going on the most epic honeymoon ever.
